I have been working on the Atlas and found the axle would not slide through as the legs appeared to have diferent lengths. Realised this was due to unequal entry of damper rods into the top nuts. Got them equal and the axle to slide through but now find slight "Knock" in one leg and notice that this leg moves up under load before the other one.I'm missing something here but what? How to stop the Damper rod from turning while playing with nuts?. Think may have todrain oil and release rods from axle end and draw out to check assembly?.

I suggest you make sure that the damper assemblies are equal and balanced before trying to fit the wheel. If they are way off, it will cause lots of twisting of the forks while riding. Try undoing the fork top nuts, and see if the wheel / axle will go together nicely

I once helped a chap with a similar problem. ie one fork leg being slightly higher than the other and making it awkward to insert the axle. Once the forks were totally dismantled it turned out that one stanchion was about 10mm longer than the other. Everything else about them, the oil holes taper lengths etc, were the same.
