These questions pertain to an 65 Atlas converted to electronic ignition.
Are the connectors black/yellow and black/white connected outside the electronic ignition housing or kept inside? For a Boyer unit does anyone replace the long connectors with shorter connectors?

I am assuming you are referring to the thin wires from the ignition module which connect to the trigger unit. I am using my experience with a Pazon system to answer your query. The systems are similar. I also assume you don’t have the instructions for your ignition setup.
These thin cables should be sleeved and poked through the hole in the trigger housing cover and secured to the appropriately marked terminals on the trigger unit stator. The cables and sleeve should be secured to the stator plate (the Pazon uses a small cable tie) so the connections cannot be disturbed. The cable run to the ignition unit should be isolated as much as possible from other wires in the wiring loom which could interfere with the trigger signals (so I was told).
It is preferable that there are no joints or connectors in these trigger cables and the cables are usually supplied long enough to achieve this. If too long they can be shortened to suit the cable run on your machine. Measure many times and cut once!
There will almost certainly be an expert along shortly, but the above summarises my first time experience of installing electronic ignition on a machine that worked perfectly straight away and has ever since.
