Is it true that the rear wheel is offset in relation to the centre line of the frame?
if so by how much and why?

As John says, if yours are not then either it is the rear wheel offset or worse, the isolastic conversions put in the wrong way around. The later is quite common.

To align the gearbox…
To align the gearbox sprocket to the rear wheel sprocket.
It's not true, both wheels are on the frame centreline. The cradle is offset to one side which maybe where the confusion comes from but the rim offset brings the wheel back in line with the centre of the frame.
