1. Do I need to remove the inner primary case from the engine to reinstall the transmission ?
2. If the answer to 1. is "no" how do I position the transmission to mount it to the sub frame ?
3. Anything else I need to know about reinstalling the transmission

Before I begin please accept my apology for my Yankee terms. In my lame attempt at a defense I do watch "BBC News America" most every evening and enjoy "Endeavor" both on Public Broadcasting System but they don't discuss motorcycles. Season 1 episode 2 did have an 850 Commando, a black one.
Very helpful details that would never have occurred to me without your directions, thank you.

Good point, hadn't thought about that. I think you might just get in with an open-ended spanner (wrench) but it is a squeeze. Although the locking ring would be difficult.
I was looking at the second photo thinking what's wrong in this picture. It's the end cap on the swinging arm spindle. Should be on the other side with that long thin bolt inserted from the right. It's a very tight fit so the bolt head might be touching the back of the chaincase. Looks like you might have two reasons to take it off.

i don’t know if you’ve ever researched it but lacemaking is interesting, I live in an old lacemaking area (Honiton), it used to take a day to make a square inch by hand.

GEARBOX Is In (not the transmission)
Stan, Ian and Dan,
Followings Stan's instructions my gearbox is is ! See photos.
Stan, I will switch the end caps on the swinging arm now. I did have to remove the inner primary case to install the gearbox.
Dan, My maternal grandfather was likely born after 1850 so he probably wove lace using a mechanized loom. He died before I was born in 1946. My mother was the only one of her six siblings born in the US. She was born in 1901 in Scranton PA. I was adopted by my adoptive parents when she was 45. She died in 1985.

The bare gearbox shell will go in with the primary chaincase in place. Might go in assembled but I've never tried it.
You need to remove the lower and middle rear engine bolts and loosen the top one. And remove the centre stud for the chaincase (back off the locknut and it should clear. Pull the engine plates (what you've called sub-frame) back and slide the gearbox in, bottom of box foward. Removing the gearbox drain plug also helps. Then rotate into position and bolt everything together. Remember the spacer on the top bolt.
The gearbox shafts might interfere with the chaincase, but it's only 3 bolts and a gasket - just be careful not to over-tighten them when you put it back on.
