I'm having problems selecting gears , and the box sometimes gets stuck in gear .
Stripping down reveals the selector rod shaft loose in the thread at the back of the main case .
If tightened down the shaft will not line up with the machining in the end cover .
Any suggestions for a remedy ? Or are they all like this ?
All else in the box is pretty good . Camplate and selector forks are fine .

If you mean the clevis pin ended rod has play then it's critical that this is taken to the minimum that still allows it to operate. Too tight and they don't work either. Perhaps a pic pointing to your troubled area would help if I'm not understanding correctly.
You can often drill out the clevis pvots and make oversize hardened pins if that is where your play is?
